Mikrotik should know exact available bandwidth to make queues work. I think, that's because if bandwidth unknown, it's impossible to cache packets correctly, because router don't know whether certain packet should be sent to port, or should be placed to queue. We just purchased 10 poe-injectors, and because of this thread I forced to test it by myself. I have just connected my PC to RB951G over white-1-green-led-mikrotik-gigabit-poe-injector and run btest. And what the result? Solid 530Mbps send/530Mbit recieve with 100% RB CPU load! Рhew, seems all is ok...

src-nat follow AFTER routing decision. No need to decide in nat rules, which interface should transmit traffic - it's already decided. So, just make nat on both (WAN1 and WAN2) interfaces and that's all.

What exactly connections you mean? May I guess - ICMP unreplied? If so, you should know - it's impossible to delete freezed unreplied ICMP-sessions till now.

bridged and switched traffic not firewalled for some reason.
If you want filter bridged traff, enable it by command
/interface bridge settings set use-ip-firewall=yes
And for switched packets the only way to filter - by using switch rules
/interface ethernet switch rule
