I was trying to enable L2TP server on my rb700, but it seems that I can only make connection through ipv4. Is l2tp over ipv6 supported or at least will be?

Not in 5.6, which at this point is the most recent firmware.

Hopefully. http://forum.mikrotik.com/viewtopic.php?f=2&t=47883 is by a Mikrotik staff member, which says:

- L2TP IPv6 (also probably only for v6 beta)

So L2TP over IPv6 should hopefully be available come 6.x.
