I'm using Winbox 6.36 and I wonder how can I update the Winbox version The Dude uses internally, without having to define a new tool and add it. Where does it come from?

It is not possible to upgrade built-in winbox tool version. Only option as you already pointed out is to add new tool with your custom version of winbox.
