If you click on the View Objects link, you will get the details of what each file defines.

The module names give some indication as to what the function of the MIB is.

You would need to know the correct MIB to extract information form the ARP cache your devices. These would be specific to your products manufacturer.
Conversely, you could use nmap -sP to ping sweep the router/switch and get the list that way.

Doing it this way allows the map object to just update without spawning a duplicate every time a change is detected. Makes life easier in the long run.

On the General tab for a device try setting DNS Lookup to Name to IP, and set the MAC Lookup to IP to MAC. I haven't seen any duplicates in a very long time with this setup.

Is the server running a firewall that doesn't allow the application to do this?

Since the devices respond to ping from other machines, then I don't think it's ICMP blocking at the routers and switches, but at the server itself.

When you say "address lists", do you have address lists configured in The Dude? If this is the case, you may be blocking those IP addresses from display, as this is how I use the Address List feature. It blacklists the IPs for items that I don't want to have displayed on the network map.

In the web interface, click on Outages in the menu on the left. Place a check in the checkboxes on the right hand side, and when you get to the bottom, click the Remove button.

The backup is an XML file that contains your configuration of the Dude. It pretty much contains references to everything about the configuration and what is displayed on the map. You can view it by opening it in a browser window or notepad, or an XML editor of your choosing.

you may want to configure the allowed networks setting. If I remember I had to do this before I could connect to the server, even when using localhost. Also, ensure that telnet is not being denied on the server. Not knowing your OS in this case I can't recommend more specific settings to check.
