you have only to set the "prefered source" in the route of MT2 to MT1 in MT2 ROUTER- (and best too in MT1 router the same thing) - this way it will use corret ip to use the ipsec tunnel.

Go to system -> routerboard -> you can see current firmware, and upgrade firmware (write me back the 2 versions). -> Click upgrade - wait 10 seconds and reboot. return to system -> routerboard to see if upgrade is successful. First add the two address 10.0.0.3 and 10.0.0.4 to the output interface.
Create 2 rules for nat. one for each subnet. Specify the source address on each rule (192.168.1.0/24)
Don't use action masquerade but use action=src-nat, and write in to-src-address the ip of the output interface (10.0.0.3)
Are the pc and the nas on the same lan? They don't use the same subnet 192.168.8.x and 192.168.1.x. and you don't use masquerade for range 192.168.1.x. .

In the Mikrotik_Server connected to ISP1 with IP: 250.*.*.* - Are these rules ok for range 192.168.0.0/24?
Do you have a route in this router to route 192.168.1.0/24 and use gateway 172.16.0.2 ?
