I am about to deploy a Mikrotik solution to a company for them to track all their employees internet traffic. Is there any tools that can handle that effectively with mikrotik? Probably through web interface.
Do you want to monitor HTTP traffic or all the traffic?

Traffic-flow should be the most advanced solution to log all the traffic, but you need to find good and comfortable program, that reads traffic-flow data.
