If the unifi has two ssid it more depends how the unifi is seperating the two ssid. It might be just putting both bridged onto the same lan port which would explain what your seeing. What you need to do is place each ssid on a vlan perhaps then on a mikrotik router you can route each vlan to a different dhcp server and network to keep both separate.
