Is there any way to configure Dude so it will design the Network not like a
“Network-Cloud-Design” more like a “What is connected” pysically on each port?

what you mean by “design”? What it looks like, or how it place devices by discover?
If you want to auto layout your devices by layer 2 - that’s will not happen 
Dude created for Wireless networks, so there is no “Port Number” in first place.
