Hi, I have a bonding interface with two links between two mikrotiks, what i would like to do is to encrypt all the traffic that flows trough the bonding interface. Is that possible??

Yes it is possible, set up ipsec policy in transport mode. It will encrypt anything routed over the tunnel.
