Their will be no problems unless you set up a virtual wire speed switch group, by specifying a common master port in the interfaces menu. Otherwise the ports will be separate. Almost all router boards with the exception of the cloud core routers are built this way.
/interface ethernet print
will list all the interfaces on the board. If the master port for the WAN interface is the same as the Master port for the LAN interface the packets wont go through the CPU and thus the firewall or either of the WAN or LAN have the other as the master port. However by default this is not the case. Also make sure the LAN and WAN ports are not bridged using the CPU as well.
