Make sure you have NTP client configured on the router, which saves the clock.
did u check the box store at disk?

I’ve got the same problem, with different device (I don’t think actually the device has to do with anything). So, after restart, the graph infos are lost.
The store-on-disk is checked, and ntp client (and server) is running.

Graphs are not saved to file which is shown at /file print.
Are you able to reproduce the problem on any other router?
Not yet.
Hopefully I will get an another router at the end of this week, with ROS 5.4. I will check this, and post the result.
I think the problem is appearing only if the NTP package is installed (ref: http://forum.mikrotik.com/t/graphs-deleted-after-reboot-on-v-5-0-slow-ntp-sync/46061/1). Try to disable NTP package and let me know if it helps, please. I am going to post my solution to that other discussion thread (more common).
Deactivating NTP package did not help me.

I got some days that remain on the long term logs. but nothing since.
Shipped NTP enabled.
