I just bought Hex to check and found that the factory software version and factory firmware version do not match. Is there a way to make the two versions the same? I have purchased 2 Hex and Hex S devices both without this condition.

Factory software and factory firmware are the versions that were installed at factory on that device.
You should only check your current versions.
So the device I am using the software is 6.46.3 and the firmware is 6.47.9 why is it different? Maybe the device was repaired and a new license was issued?
No, as per the screenshots the current software is 6.48.5 and the current firmware is also 6.48.5.

The “factory software” is the minimal software version that supports the actual hardware. Same for “factory firmware”. Minor modifications are often made between production runs (e.g. different revisions of chips used in the product) and the software is silently modified to support these changes. “factory version” is the lowest version of the publicly released RouterOS and firmware that you can install on the device.
E.g. on my RB4011 the “factory firmware” is 6.47.9 and the “factory software” is 6.44.6. It came with firmare and RouterOS version 6.47.9 when I bought it.
