Noisy environment and 45 degree rotation polarization

Hi, if I am in a noisy environment with a PTP link of 3Km with 2 dual polarization dishes is better to rotate them by 45 degree ?

Yes, it will be better for your ptp link.
With a good antenna like a Jirous Parabolic you will have 3-5db less noise.

I have another doubt, do I have to invert H and V polarization chain?

I guess no ..unless you are going to put rx/tx onto different single chain
