NOTE: Reported to support, so spare your typing fingers asking.
I built up a new server x86 4.16. Set up NTP, first as client to asia.pool.ntp.org and then the server. This is a fresh install.
All client Mikrotiks on this NTP server report corrupt packets. If I move them to another subnet and another NTP server (RB-450G based, also 4.16), they, like me, are fat, dumb and happy.
As stated, the problem does not occur with the routerboard based NTP servers as far as I can tell. They were all upgraded to 4.16. The x86 server was a fresh install and is sending corrupted packets.
Just a heads up. I will report what support has to say when I receive it.

UPDATE 25 JANUARY 2011
After email with Sergejs, he has thanked me for my testing, and asked if i would try 5.0rc8 which isn’t released yet. I have told him I’ll give it a whirl as soon as I have a download link.
ALSO: I had occasion to set up an RB600A today as both NTP client and server. The RB600A will not synchronize to any NTP server in the world and the server has the same problems as the x86 4.16.
