I don't know what's causing the issue but after doing some reading of others having the same problem, and seeing that those settings existed which I did not know before because they don't appear in webfig or winbox, I thought that it might be a reasonable step to take to try changing them slightly to see if that does anything. If not it would seem an easy thing to change back.
The reason that I thought that it might be the router as opposed to the NextDNS itself is that this does not seem to happen on any other device I have it on and after reading numerous topic by others it seems as though the issue might be with the mikrotik. Perhaps not but that's why I began diagnosing so that I might eventually lead to the answer. What I did not see in any of my searches was what exactly to type into the terminal to adjust those settings and, perhaps more importantly, what to type to change it back if it does nothing.
