I had posted this same exact scenario about 3 months ago, as well as 5 months ago.

managed to solve the problem?
I did not, I had previously posted this while the install of routerOS(x86) was inside of ESXi. I then just did an install without ESXi and had the same results. I do have a layer 3 Cisco switch in between my sites and router running QinQ but I cannot remove that as it is my fiber providers.
If you have the physical interface connected to anything Cisco and you are seeing the drops, make sure you do not allow auto negotiation and hard set it.
Mikrotik no solution?
