I just remember that about 10 years ago, in Mikrotik versions 2.x there was a way to login into Mikrotik’s Zebra by doing this:
system telnet 127.0.0.1 2604
password: zebra
ena
Of course this doesn’t work anymore in current v6.x.
Anyone knows a new way of doing it?

RouterOS no longer uses Zebra/Quagga for OSPF or BGP. They have developed their own implementations of both protocols. It is not that access to Zebra is being blocked, or that the administrative interface has been moved to a different port. Zebra is not accessible because Zebra is no longer a part of RouterOS.
