Connection Drops

We've recently upgraded our network in our organization, using Mikrotik switches: CRS317-1G-16S+ as core switch, which is connected to a bunch of CRS326-24G-2S+ through SFP.
The network mainly consists of computers/server and IP cameras. All switches use latest version of SwOS and never have any traffic more than 15k/s Packets on any port.

The problem is that users using a certain web service (server located in our premises), experience the webpage getting unresponsive every once in a while (for about 30 seconds or so), which leads to errors in their webpage and loss of unsaved data.

While tracking the error, we noticed that when connecting both server and clients to a random unmanaged switch in an isolated environment, they never experience any problems at all. But connecting them back to Mikrotik switches, every user starts reporting the same issue.

We have already tried changing some settings, but the situation didn't improve:
- Flow control on/off
- Port isolation

I can totally use some advice if you know what we're doing wrong
