I am trying to use mikrotik router as a PPPoE access server however when I try to use it with radius authentication the only one limit in ppp profile does not function. Until now i found it to work when the user accounts are stored as secrets only in the ppp config. Is there any thing I can do to limit the connections allowed to only one per user and still use radius.

You can do that - but you have to do it on the RADIUS server side. There usually is a feature to control the number of concurrent sessions for a given username...
