The solution is Update method through the program (FileZilla 3.2.3 win32.zip) type of the types of programs (FTP).

On a technical level, the issue was probably related to you incorrectly uploading the files in ASCII instead of BINARY format. An intelligent program like FileZilla will detect the type of files you're uploading and use the proper transfer method.
