We also notice performance issues. Some VPN clients gets the downlink 10x slower than usually and cannot establish remote desktop connections to internal network hosts. Some other has no such issues. I accidentally noticed this suspicious Fancon IRQ counts. Could it be related?

Yes, this is normal behavior. Depending on the model it can be 1 to 4 IRQ per one fan rotation.
