I think RouterOS could do this by I have not seen any examples. I have a Ruckus Wifi System that tags wifi traffic with a VLAN number for what SSID they are connected. I need to set up a router that has one "input" for all the wifi traffic and then seperate ports for each VLAN.
Can anyone point me to an example of how to do this?

Yup, learn to program ROS................ many tutorials on youtube....
You should just configure proper VLANs on ROS and maybe on all other devices that do pass Ruckus traffic to MT device.
