Dear Mikrotik,
I had SFP module 10GTEK ASF-GE2-T working fine in CCR2004-1G-12S+2XS through all router 6.xxx 7.xxx OS versions. Update from 7.11 to 7.12 today and the SFP module is not detected or working anymore. It only fails to work however in CCR2004-1G-12S+2XS.
I also updated my switches first CRS309-1G-8S+ to ROS 7.12 and they have the same 10GTEK SFP ASF-GE2-T RJ45 modules and the modules continue to work fine there.
Unplug the non functional module from the CCR2004-1G-12S+2XS and plug it into CRS309-1G-8S+ and it works fine; so seems some new bug is introduced into 7.12, that seems to affect CCR2004-1G-12S+2XS and the 10GTEK SFP module.
This is the first issue I have encountered after updating versions, normally things work just fine.
I have similar experiences.
Try using a set link speed and turn off auto negotiation.

I have tried to force the link speed and turn of autoneg, but it doesnt work for me..
Its not a major issue since I can just leave it plugged into the switch instead of the router for now, however the new SFP code in 7.12 clearly is having some troubles with modules that worked perfectly fine before. Its also rather weird that there is difference of operation of SFP module support between the switch and router which again suggests some kind of new bug there.

Further to my previous post, when making suggested changes it seems I made an error and applied the changes on the wrong port.
After reviewing again it does seem that your suggestion does fix the issue,

There is a bug there somewhere in 7.12, I suspect it likely affects other modules too.

I think I spoke too soon on that one, turning off autoneg and forcing the link speed causes the link led to come on, and it flashes when there is activity; upon further testing however there is no traffic flowing over the port 
So even with forcing the link it still seems broken, unfortunately.
