vlans and protocol mode

I see that protocol-mode is set to none, on the vlan bridges, and is never enabled again, does this not this leave the routers and switches vulnerable to spanning tree issues eg. a user plugs one switch port into another port on the same switch, creating a loop, or am I missing something here.

It would, that forum post is to explain VLAN setup without adding additional baggage. Spanning tree configuration is a complete topic in its own right.
